I am looking for some information or guidance regarding the development of a helicopter usage monitoring program, including the development and validation of a baseline spectrum and long term usage monitoring.

Easy! Talk to Dave Ensor at Mira.co.uk
He may be doing some durability cycle prediction for us on trucks, but before MIRA was NCode durability software. I gather that while there he did some usage monitoring work for Agusta.
When I last spoke to him he referred to helicopters as fatigue machines...
